Well Even if it is primered or not, I suggest you to touch it up.
I'm pretty sure rust can still come through primer, even if there is no exposed metal at all. There is less coverage through that part of the metal, and that part can have rust soak outward.
(I touched up the bottom lip metal lip of my mini, when it started getting pounding scrapes n scratches, and still, tiny rust spots like acne started popping up. The metal was rust free, and surface rust free.)
If you put a door sill to cover up the scratch, I suggest you still touch up paint it first.
1 Touch up paint it first, and if it still bothers you, get the sills or any sill to cover it. Hopefully large coverage sills.

i think mine was about 3-4 dollars, considering i got one of those "scratch n fix" touch up pens in autozone or pepboys. Its like a bottle a little thicker then a chapstick and it comes with scratch pen, and a brush inside, but I never use the pen, always the brush.
Well it was cheap. You can get a little bottle, and its color matched by car brand and color.
Like i got HONDA - Tafetta White.
