The Proverbial Rock And A Hard Place
I had wanted to buy a FIT EX with a 6 speed. The moon roof with a stick is a must. We all know that there were few, if any, 6 speed Fits for 2016.
The Civic Hatchback is coming to market. Questions arise there, too, as it seems an EX model with a stick and the all important moon roof won't be offered. Details about the Sport model are vague.
Honda's website is now touting the 2017 Fit, including the EX with a 6 speed. Fact or fiction?

Go see a dealer and have a frank discussion. Book a Fit on the provision that if there is nothing within 2 months you get all of your deposit back. I would be tempted to contact Honda USA and ask them wtf is with not having Fit 6MTs.
At the same dealer, take a look at the Civic. It is large, like a small mid-size vehicle. Do you want that size car?
A poster from Quebec received delivery of a 6MT about a month ago. How far are you from the Canuck border?
Alternately look at a Mazda3, or a Subaru. The Fit is not some precious jewel and there are alternatives. You might as well research them. Honda is not the be all and end all.

As an EX owner of a 2015 6 speed, a dealer should order what you want - you just need to be patient enough to wait for it to be built & shipped.
The Honda website is for real, so you just need to put your foot down and go to another dealer if one tells you they can't get one. That's BS. If they want your business they'll get one.

Update
Thanks to all the suggestions.
A local dealer has a Fit EX with 6 speed arriving within the week. I put a deposit on it.
The salesman stated that this was the only EX stick on order for the near future in the Oregon and Washington areas.
The dealer is sticking to MSRP ($18,375), saying there aren't any incentives, blah, blah, blah.
What price should I be targeting? $17,500?

Target what you want, but you'll hardly be able to get them to move much. It's a Honda after all, and not some piece of garbage Toyota, or Volkswagen.

Hey, now, Toyota turns out some mighty reliable, ummmmmm, "appliances." Our son is driving my wife's old '05 Corolla for college, and it's been, ummmm,....reliable Other than the ECU recall, and the airbag recall, it's needed nothing but normal maintenance, at 150,000+ miles. It ain't much fun, but it's a decent enough car for a kid's first car. Can't comment on VWs, have never owned one... and this '15 Fit is our first Honda. I pledge allegiance to no automaker, every one of 'em turns out some turds...just some more than others, and all

I'd flip it. My neighbor's VW Golf is in the shop regularly, my Scion (Toyota) xB has been flawless for 190K miles.

Huh, wat yr was the Golf? Maybe the Mexicans are building the GTI's correctly vs made in Germany. (mine is made in Mexico)

Just found out yesterday morning that a co-worker has been driving her husband's GTI to work for a few day....nice car, she doesn't seem to realize the worth of the GTI....heh .... "Oh, yeah, it drives nice" .....LOL.....I bet it does!!!

Wat i like about the GTI is that it is like a mini lux car. And it's shape is comical so it is also fun to own. I also looked at Abarth and MINI's but the GTI with autobahn performance package had stuff I liked more. And this thing is a frikken rocket with the piggy back and light weight wheels I run.
I've never owned a VW before and I probably wouldn't care to buy another unless GTI or Golf-R.
