Smart key shenanigans

Purchased a JDM 2004 Fit last week. The day after buying it I got a warning that the smart key battery was low so I replaced it. It took me a day to find the new batteries and when I tried to open the car with the card it doesn't work. To make it worse, the keys now also don't work! I cannot unlock the car with the key transponder and have to unlock it manually. I also can't start the car, green immobilizer displays on the dash. I've replaced the key transponders battery too.
To be clear, I got 2 keys, one with a transponder and one without. In addition I got the smart card for keyless buttonless entry as well. It has been nicely described in this forum. Car battery ok. Any help on how I can get the immobilizer turned off?!?!
