CEL blinked and shaking but no code?

CEL blinked and shaking but no code?
I tried searching the forum but did not find anything similar. So I'm posting as a new thread.
I have a 08 Fit with 65k on it. Last weekend on my way back from a trip I noticed the car shook a bit when accelerating, and a few times I even noticed the CEL blinking for a second or two. The shaking went away on the last leg of the trip (maybe 40 miles?), and the CEL did not blink again.
After some Googling I found out that the blinking CEL means misfires, which explains the shaking.
Here's the odd part, I took it to a repair shop today to have it looked at, they plugged in their tool and saw no codes so they don't know what the issue is. The car's been running fine since. My sister who also drives the car mentioned this happened to her once a few weeks ago, so it's definitely an issue.
Any ideas? Does it take a special Honda tool to pull stored codes? If this is something I need to take to the dealer, I will, but I know they'll charge me even if they don't find anything wrong.
Also, it's been cold and snowing a lot here in NY, so don't know if this may have something to do with it.

So it's normal that it doesn't leave a code? I thought it's supposed store the codes for a few hundred miles?
I looked up spark plug and ignition coils DIYs, it doesn't look too complicated, but then I'm not very handy and don't have the proper tools. So I probably shouldn't screw around with that. LOL
Guess I'll take the mechanic's advise and go back when it turns into something consistent. But I'm worried that it's going to damage the car.

I would put in fresh spark plugs and plan on taking it on the highway for an hour or two at least once a month.
65k miles in 6 years means the engine isnt getting the love it wants from running! Long durations of highway time means the engine is thoroughly heated up, fluids are properly circulated, and best of all, that is when the cleaning agents in the motor oil work the best.
